Thanks all, I had the engine and gearbox mounts changed in 2018 ~20,000 miles ago so I was working on the assumption they are still good, plus the engine can run smoothly (during regen). That's why I was focusing elsewhere but I could get them checked/replaced for good measure.

I had the same issue on my 2010 S350 Bluetec - in my case the paperwork with the car came with a certificate of conformity / homologation (mostly in german) confirming the Euro6 emissions status - TFL accepted that along with the V5C as proof and updated their system.
