My wheels are only just clearing the brake calipers on my SEC, i was thinking of going for smaller discs but with 4 pot aftermarket calipers. An suggestions?

There is no need to change just because there isn't a lot of clearance.

what about stones etc getting caught between the wheel and caliper?

Surprisingly enough many cars have very little clearance between caliper and wheel but this clearance distance is a fixed dimension . Any stones would have to be the exact dimensions to jam in this space and would very soon be abraded enough to drop out. What often causes noise in this area is a stone jammed between the brake back plate/caliper and disc rear surface but this is usually loud due to the back plate resonating. Usually easily cured by a change in direction of rotation by going into reverse. Its nothing to worry about.
