The first thing is how would they (MB) know? If the rear axle were to pack up for some reason then yes, they may check it and refuse on the grounds that it's been altered, but doubtful I'd have thought.
The rest of the car should be still covered as there's no way they're going to check the diff if it's anything not rear end related. If the diff itself goes then it's down to the manufacturer of said item.

The quaife diff has a lifetime warranty too.
There is no way mb could know unless the remove the diff and strip it to bits.
