Manifold stepper motor replacement

Have noticed recently that my e220 cdi 51 plate is smoking on acceleration and when revving it I can't see the control arm for the manifold flaps moving. I have a few months back had the manifold replaced as the flaps were worn and the control arm had come off the motor but am now worried the motor is faulty it was ok when I replaced the manifold. What i am wondering is should the motor have been set when it was fitted to the new manifold or does it adjust itself when you first turn on the ignition. Don't want to buy a new motor strip it all down and find I ruin a new motor as it isn't set right.
 
Probably needs to be plugged into Star to find out the problem.
It's quiet normal for owners with older/high mileage cars when the inlet manifold flaps are worn to have them removed and also delete the motor replacing it with a resistor. Plenty of threats on here about this. Could be something else of course. Need DM or one of our more experienced members to advise.
