Hi, a friend of mine has a w209 clk and recently the passenger headlight started flicking and eventually went out. We went to go change it and found the actual connector and bulb had melted! Has anyone actually seen this happen before?

The bulb was recently changed 3 months prior to this with a non-oem bulb from a well known motor factors. Is this due to using a non original bulb or is the ballast going bad?

A poorly fitting bulb will do this. The bulb/socket connection needs to be firm and secure, and to stay that way under vibration and thermal expansion and contraction.

Pattern bulbs have been known to cause this, and it's not restricted to headlamps either.
 
I would go for a known make of bulb.
 
Regardless of price a motor factor should not be selling anything that is not safe/fit for purpose. They will probably argue it was fitted incorrectly.
