Where is the best place to fit a CD changer unit in an E Class estate ?

The only place that I can see would be behind the rear offside panel where the first aid kit is.

I have a C-class estate, my 10 disc changer would not fit in behind the first aid kit. I mounted mine inside the spare wheel along with my amplifier. Looks neat cos you can't see it and makes use of the space.
