Will locking the doors with the actual key instead of the button lock the car without arming the alarm? I don't really want to leave my car unlocked, but at the same time I don't want a drained battery or angry mob coming after me because my alarm has "issues".

Manual locking should not arm the ATA (anti theft alarm)
 
I would be careful what you put on a public forum ...
 
it's ok, the car won't be out on the street, it's parked up in my locked and alarmed office garage until i get it fixed, I just want to get this stupid alarm problem solved, but it's going back to the dealer this week or next week work depending to have a few bits sorted under the dealer's warranty. This is just another thing to add to the list!
 
Don't forget to mention the Rottweiler that also lives in the garage with it :D
