Aren't the main and auxiliary batteries connected together?

I'm sure I read that on the W211.

You might be right that there's an error in the manual. The manuals do seem inconsistent and it's puzzling that they'd use different charging voltages on the same mode in the MXS 5.0 vs MXS 7.0.

Even for the MXS 7.0, the table you posted shows a 14.4v reconditioning voltage, yet on the previous page of the manual, it states that the reconditioning mode uses a 15.8v charge, in contradiction to the data in the table.

That said, the AGM mode on the MXS 7.0 does appears to use a 14.4v charging voltage for the desulphation stage, in contrast to the 15.8v it says it uses for the same stage in AGM mode on the MXS 5.0.

I think I'll play it safe and go for the CT5 charger, which is limited to 14.55v at 3.8A and optimized for AGM and EFB batteries. It's substantially more expensive than the MXS 5.0, despite being a lot simpler in terms of controls on the charger. Probably just marketing-led price gouging because it's for so-called "start stop batteries".

I use a MXS7 on my SL63 but as directed in the cars user manual I connect to the charging point under the bonnet not directly to the battery

Surely the charger will only go into de-sulphation mode if the battery needs de-sulphating. If you're just topping up between drives then it'll be fine. As others on this thread, I've used a Ctek 5 on many agm batteries on Mercedes and Vauxhall to no ill effects.
 
I have a MXS7.0 but if it’s pushing in more than the recommend 14v into the system maybe I’ll drop it and move to an alternative. That email reply isn’t that helpful.
I use the AGM program, but they need to clarify

Same here, been using it for years and battery is still 100% OK.
