clk 208 auto box fault

hi i have recently been towed home my gear box appears to be stuck in 2nd gear ihave reverse this happened after doing 50 miles no problems then switched off to get a paper switched on and it has not been right since its a 2001 320 clk w208 cab the gear stick locks up and wont let me go back into park unless i take my foot of the brake then it goes in the display box on the dash is blank now when it goes into forward or reverse there is a clunk a bit harsh on take up i think its in limp mode i have to say that my alternator went a couple of months ago and i left it with a flat battery while i was on holiday when i returned andd fixed it the windows mirrors and power roof does not work unless i disconnect the battery and reconect then all will work but just for the day i am really stuck now please help
