Final invoice, how can I confirm that the work has been done or parts genuine?

My advice is to get an AA or RAC inspection. You've spent a shed load already but, as you say, it's worth paying to know what's what. If they say it's all good then you can rest easy. If they say you've been screwed you have great ammunition for the tank you'll park on their forecourt.
I called the AA and after taking down the car reg number said they don't do it.
RAC offered to do the inspection, for 271 quid. Strangely, although I did tell them that most of the work is done on the undercarriage, they say they would come to my address and inspect the car.
I thought you needed a hydraulic lift, to inspect the undercarriage? Unless RAC has some new fancy video equipment?
A cheaper option is to take it for an MOT and ask the guys to have a quick look around? 271 looks pretty steep to me
 
I think that you may be over thinking it. The place you went to is a merc specialist with a reputation to keep not a back street shed.
It seems entirely possible that a rotting subframe will not be spotted on an MOT until it is too late - because it rots from the inside, and the tyre may just be a genuine mistake.
If you have a local garage just ask them to put it on a ramp and confirm that there is a new subframe and suspension components. It will be pretty obvious and will take 5 or 10 minutes max. Or book a pre MOT inspection and ask the question.
TBH if I were you and had just spent 4k on this car I would be more worried about the timing chain and sprockets...........

Finally got a MB dealer to check it this coming Wednesday
Told them what I want, all I got was ‘Yes fine, will be 99£ plus vat per hour’

You really are over complicating this.

Book it in for an MOT at a trusted place and ask them to check the things that have been done.
Offer them another £50 over MOT cost, job done.
