Rust Spots On Roof

Washed my new toy today for the first time (only had it 3 days). When i dried it off noticed about 6 rust spots on the front of the roof ,they had been disguised by polish or t cut or something .Anyone one any ideas what may have caused them or what repair bill to put right.
 
Look like they could be stone chips. there are no stone chips on bumper or bonnet .Would they be easy to sort out
 
It would only have needed one trip down a stony track behind another car, the distance from the car in From would dictate on how high the stone would fly.

A friend of mine had a brand new SLC some years back and he had long gravel track up to his house, within months the boot and roof were virtually all rust spots where the paint had chipped off.

There is the possibility that the car roof had not been cleaned correctly prior to painting, that can only be seen by how well the remaining paint comes off on the area
 
I found a couple of stone chips on the roof of my CLK.
I'm surprised you don't have any on the bonnet though.

The bonnet may have already had a respray to remove stonechips - how old is the car?
 
If it were not caused by stone chips, other possibilities are that the car was in the vicinity of welding sparks or metal filings from a hacksaw, just a thought. A picture might be useful.
