Surely they would be able to see that the turbo has been working at a higher rate than standard and be able to figure out that you have been using a plug and play unit????

Exactly. If they pull the data logged files they will see boost pressure and AFR changes. Unless the ECU has no logging facility then it will be easy for any decent technician to analyse.
I have no problem with tuning cars in warranty and have done it a few times but it's much better to go into it with your eyes open. A friendly dealer is an obvious answer but you might want to do your research.
